ya, i have had the same... its usually if you sign in and dont check your mail via windows live(and have like 2 new messages) it will say 2 New Messages....

Although I have never experienced this problem you may actually have an e-mail that you have not opened WAY in the past!
hey well if you don't have the latest windows live messenger (8.5) which u can check by clicking help and then about from the drop down menu also try reinstalling windows live messenger
i had this problem once, but with yahoo. i had send an e-mail to customer care service and they told me to open messenger in debug mode then send them a file that messenger creates, i thing live msn is like this , and you can open it in debug mode, then send the file is created to live messenger support center or something like this. and tell them what is your problem.
